im unfamiliar with using the GPIO for joy controls, i personally used the usb zero delay encoder on mine, like the below with great results. and CHEAP ( like 18$)

 

 

now i have had controller mapping issues with a few of MLPs builds, however, they  were a different set of issues altogether (controller settings not saving)

have you tried a different image to weed out any software related issues?

also are you starting in emulation station and programming the controls from there?
