I just subscribe to this forum just to tell you what actually helped me. I have a very similar hardware. What i did was i booted up my pc in Lubuntu(Light ubuntu) because it has gparted pre-installed and resize the partition of retropie to use all the free space. You must resize to make space for configurations to be saved or overwritten.(i guess) I struggled while trying to find a fix for this and now it works.
